First off, If the system is brand new. Why aren't you having the company / person who installed it come fix it????
You seem to be way over your head on this. I recommend to get a local irrigation company out there- spend the 50-150 or what ever it takes . I bet they could figure it out in less then a hour. I mean you just said " I unplugged the controller, but the zone is still running. Only thing I can think of is that it is some kind of electrical thing in the control box." How does that even make sense!!!?!??

Yes, as fixit said . Where did you shut this off? If water is running to the irrigation system still the apparently you did not shut the water off to the irrigation system.
Now what do you mean that it came on again today? Did you turn the water back on and they came on again right away, or was the water on and they weren't going and randomly just came on?
How long does it stay on for? 30 min? 24 hours?
Here's some scenarios
I'm branching out far here.. But If your water is still physically on, your controller is unplugged. And the zones are randomly coming on for a certain amount of time. Then it's possible the installer used Battery Operated Valves to control those 2 zones.
If your water is phsyically on, and the controller is unpluged and the zones are running 24/7 untill you physcially shut off the water. Then the zone is stuck open or manually turned open.
If your water is phsyically off and the controller is unplugged. THEN NOTHING SHOULD BE RUNNING. If it is this case, then you obviously haven't turned of the water or unplugged the controller..
Get the installer out there, quit fiddling around with it if you don't know what your doing and not willing to learn how to fiddle around with it properly. "

The system has its own seperate water shut-off from the main.
Timer is NOT plugged in.
Water is turned on and timer is not plugged in. IT IS POSSIBLE to go to the control box and turn on a zone manuely. NOBODY is doing this. It was 1:30 in the morning and two different zones are running at the same time. What I was implying was the there could be a short in the control box(you know the thing in the ground not on the wall) making the zones come on.
I'm just trying to get help on here if you don't want to help or can't stop yourself from acting like a complete ass don't respond.
