Electronic Control of Muni water source switching to Well water source

My sprinkler system is set up to muni water. I want to switch to well water.

The present in-gound set up has two access points.

One access point is the feed line and shut off for the muni water and two feet later approx, is the access to the electronic inground wire feed. I wish to place the well pipe between these two access points so that I can leave the muni water shut off and bypass it all together when the well pipe is attached between the old muni access and the present electronic wiring system in the ground.

Can I safely assume that the new water source (once I do it) will now flow through the ground electronic system seamlessly once I turn the controller back on? ?(

I have good pressure from the well so weak pressure is not a problem as far as water flow goes.
