Hunter pro-c controller problem

my house took a lighting strike and caused my system to stop working. I replaced the face plate and now the system sporadically recognizes all the zones and sometimes it does not. I have 3 modules inside and I beleive two control 3 zones each and then a larger one that controls 9 zones. It seems that the the module at the bottom works all of the time with the exception of zone 3, and then the second module works all or nothing and the same for the larger module, except it appears that zone 9 and 15 do not work at all. all the sones show up on the faceplate when I program it and they show taht they are working when I run each zone in the manual mode, but no water.
so my question is what do I need to check, test or replace? modules, inner workings, ????

Unplug the clock.

Unlock the modules

Pull out all modules

Reinsert all modules.

Lock all Modules.

Plug in.

Try to activate the clock.
